The mana system works well in more of a Vanilla+ setting than a full blown modpack. Botania wasn't designed in a way where players would be required to make thousands of its items, and the mana system reflects that.

Hold wand of the forest in linking mode (shift r-click) and look at each endoflame and see if they are connected to a spreader ( otherwise mana is stuck in the flowers and will go nowhere) then use the wand to link the spreaders to the mana pool.
